So if I get a rifle and need to register it. The HPD site says the rifle needs to be registered within 5 calendar days. But I can’t even schedule an appointment 3months out from now... can I just go to the station to register or it?

The COVID-19 orders from the Mayor said the time requirements for registration are being waived (ignored) until things change.
So, make an appointment if you can to register, then enjoy your purchase while you wait. Having a scheduled appointment should be enough in the interim.

Be sure to take a pic with your phone to prove that you are trying to get an appointment.
No one in this sight does anything illegal.

Rumors have it that they are gonna keep this style registration system in the long term even after covid.

Possible dumb question, but does this apply to handguns as well? (OP mentioned rifle)
Just to confirm, that time requirements are waived as long as I can schedule an appointment to register my handgun. Thanks in advance!

Same rules for registration. However, since you need a Permit to Acquire for each handgun purchased, you have longer to wait: make a reservation for the permit/s, apply, wait 2 weeks, acquire the handgun/s, make an appointment, register.
You can make the registration reservation whenever you can get an appointment after the 2 week wait, so no need to wait before trying to make the second reservation. All up to when open times are available.

Good. I'd continue to look for a registration reservation about 3 weeks or more beyond the permit appointment date. That gives you 2 weeks for the mandatory wait + 1 week to pick it up before registering.
It's not a big deal right now to take forever to register, but it'll get it off your plate sooner.
