Yesterday, I finally went down to HPD to do my Permit to Acquire (Bought a new handgun) and also my LTC.  The officer that assisted me was very good and through.

Here's my question.  Is the Shooting portion of the LTC only valid for 90 Days?  That is what i was told (missed by 3 days).  I was super busy and also procastinated (and had to spare $150).  Anyway i was told to just go back to my LTC instructor and submit a new shooting form and should be all good!

Yes.  The qual is valid for 90 days.  Assuming that's what you meant by "the shooting portion of LTC". 

I too pushed closer to the end of the window than I had intended. . .

Man u guys procrastinate.  I submitted my stuff the next day HPD was open after getting my completion certs.

If I took the CCW class last year, would my CCW affidavit still be valid? If it is then I just need to redo my shooting qual and get an updated handgun safety affidavit?

Probably not. 1 place claimed that they have been "approved" toward the end of december.

For Honolulu no, the class must've been taught by a verified instructor as of January 1st and the class curriculum requirements changed.  You have to redo it again.

Not sure about Maui, I forgot.  I know their PD was trying to accommodate those if the extra content was done later.  You have to call.
